Neural mechanisms of optimal performance

When we attend a demanding task, our performance is poor at low arousal (when drowsy) or high arousal (when anxious), but we achieve optimal performance at intermediate arousal. This celebrated Yerkes-Dodson inverted-U law relating performance and arousal is colloquially referred to as being "in the zone." In this talk, I will elucidate the behavioral and neural mechanisms linking arousal and performance under the Yerkes-Dodson law in a mouse model. During decision-making tasks, mice express an array of discrete strategies, whereby the optimal strategy occurs at intermediate arousal, measured by pupil, consistent with the inverted-U law. Population recordings from the auditory cortex (A1) further revealed that sound encoding is optimal at intermediate arousal. To explain the computational principle underlying this inverted-U law, we modeled the A1 circuit as a spiking network with excitatory/inhibitory clusters, based on the observed functional clusters in A1. Arousal induced a transition from a multi-attractor (low arousal) to a single attractor phase (high arousal), and performance is optimized at the transition point. The model also predicts stimulus- and arousal-induced modulations of neural variability, which we confirmed in the data. Our theory suggests that a single unifying dynamical principle, phase transitions in metastable dynamics, underlies both the inverted-U law of optimal performance and state-dependent modulations of neural variability.

Neural mechanisms of rhythmic motor control in Drosophila

All animal locomotion is rhythmic,whether it is achieved through undulatory movement of the whole body or the coordination of articulated limbs. Neurobiologists have long studied locomotor circuits that produce rhythmic activity with non-rhythmic input, also called central pattern generators (CPGs). However, the cellular and microcircuit implementation of a walking CPG has not been described for any limbed animal. New comprehensive connectomes of the fruit fly ventral nerve cord (VNC) provide an opportunity to study rhythmogenic walking circuits at a synaptic scale.We use a data-driven network modeling approach to identify and characterize a putative walking CPG in the Drosophila leg motor system.

Cognitive maps as expectations learned across episodes – a model of the two dentate gyrus blades

How can the hippocampal system transition from episodic one-shot learning to a multi-shot learning regime and what is the utility of the resultant neural representations? This talk will explore the role of the dentate gyrus (DG) anatomy in this context. The canonical DG model suggests it performs pattern separation. More recent experimental results challenge this standard model, suggesting DG function is more complex and also supports the precise binding of objects and events to space and the integration of information across episodes. Very recent studies attribute pattern separation and pattern integration to anatomically distinct parts of the DG (the suprapyramidal blade vs the infrapyramidal blade). We propose a computational model that investigates this distinction. In the model the two processing streams (potentially localized in separate blades) contribute to the storage of distinct episodic memories, and the integration of information across episodes, respectively. The latter forms generalized expectations across episodes, eventually forming a cognitive map. We train the model with two data sets, MNIST and plausible entorhinal cortex inputs. The comparison between the two streams allows for the calculation of a prediction error, which can drive the storage of poorly predicted memories and the forgetting of well-predicted memories. We suggest that differential processing across the DG aids in the iterative construction of spatial cognitive maps to serve the generation of location-dependent expectations, while at the same time preserving episodic memory traces of idiosyncratic events.

This webinar on learning and memory features three experts—Nicolas Brunel, Ashok Litwin-Kumar, and Julijana Gjorgieva—who present theoretical and computational approaches to understanding how neural circuits acquire and store information across different scales. Brunel discusses calcium-based plasticity and how standard “Hebbian-like” plasticity rules inferred from in vitro or in vivo datasets constrain synaptic dynamics, aligning with classical observations (e.g., STDP) and explaining how synaptic connectivity shapes memory. Litwin-Kumar explores insights from the fruit fly connectome, emphasizing how the mushroom body—a key site for associative learning—implements a high-dimensional, random representation of sensory features. Convergent dopaminergic inputs gate plasticity, reflecting a high-dimensional “critic” that refines behavior. Feedback loops within the mushroom body further reveal sophisticated interactions between learning signals and action selection. Gjorgieva examines how activity-dependent plasticity rules shape circuitry from the subcellular (e.g., synaptic clustering on dendrites) to the cortical network level. She demonstrates how spontaneous activity during development, Hebbian competition, and inhibitory-excitatory balance collectively establish connectivity motifs responsible for key computations such as response normalization.

Decision and Behavior

This webinar addressed computational perspectives on how animals and humans make decisions, spanning normative, descriptive, and mechanistic models. Sam Gershman (Harvard) presented a capacity-limited reinforcement learning framework in which policies are compressed under an information bottleneck constraint. This approach predicts pervasive perseveration, stimulus‐independent “default” actions, and trade-offs between complexity and reward. Such policy compression reconciles observed action stochasticity and response time patterns with an optimal balance between learning capacity and performance. Jonathan Pillow (Princeton) discussed flexible descriptive models for tracking time-varying policies in animals. He introduced dynamic Generalized Linear Models (Sidetrack) and hidden Markov models (GLM-HMMs) that capture day-to-day and trial-to-trial fluctuations in choice behavior, including abrupt switches between “engaged” and “disengaged” states. These models provide new insights into how animals’ strategies evolve under learning. Finally, Kenji Doya (OIST) highlighted the importance of unifying reinforcement learning with Bayesian inference, exploring how cortical-basal ganglia networks might implement model-based and model-free strategies. He also described Japan’s Brain/MINDS 2.0 and Digital Brain initiatives, aiming to integrate multimodal data and computational principles into cohesive “digital brains.”

Modelling the fruit fly brain and body

Through recent advances in microscopy, we now have an unprecedented view of the brain and body of the fruit fly Drosophila melanogaster. We now know the connectivity at single neuron resolution across the whole brain. How do we translate these new measurements into a deeper understanding of how the brain processes sensory information and produces behavior? I will describe two computational efforts to model the brain and the body of the fruit fly. First, I will describe a new modeling method which makes highly accurate predictions of neural activity in the fly visual system as measured in the living brain, using only measurements of its connectivity from a dead brain [1], joint work with Jakob Macke. Second, I will describe a whole body physics simulation of the fruit fly which can accurately reproduce its locomotion behaviors, both flight and walking [2], joint work with Google DeepMind.

Connectome-based models of neurodegenerative disease

Neurodegenerative diseases involve accumulation of aberrant proteins in the brain, leading to brain damage and progressive cognitive and behavioral dysfunction. Many gaps exist in our understanding of how these diseases initiate and how they progress through the brain. However, evidence has accumulated supporting the hypothesis that aberrant proteins can be transported using the brain’s intrinsic network architecture — in other words, using the brain’s natural communication pathways. This theory forms the basis of connectome-based computational models, which combine real human data and theoretical disease mechanisms to simulate the progression of neurodegenerative diseases through the brain. In this talk, I will first review work leading to the development of connectome-based models, and work from my lab and others that have used these models to test hypothetical modes of disease progression. Second, I will discuss the future and potential of connectome-based models to achieve clinically useful individual-level predictions, as well as to generate novel biological insights into disease progression. Along the way, I will highlight recent work by my lab and others that is already moving the needle toward these lofty goals.

Computational models of spinal locomotor circuitry

To effectively move in complex and changing environments, animals must control locomotor speed and gait, while precisely coordinating and adapting limb movements to the terrain. The underlying neuronal control is facilitated by circuits in the spinal cord, which integrate supraspinal commands and afferent feedback signals to produce coordinated rhythmic muscle activations necessary for stable locomotion. I will present a series of computational models investigating dynamics of central neuronal interactions as well as a neuromechanical model that integrates neuronal circuits with a model of the musculoskeletal system. These models closely reproduce speed-dependent gait expression and experimentally observed changes following manipulation of multiple classes of genetically-identified neuronal populations. I will discuss the utility of these models in providing experimentally testable predictions for future studies.

Manipulating single-unit theta phase-locking with PhaSER: An open-source tool for real-time phase estimation and manipulation

Zoe has developed an open-source tool PhaSER, which allows her to perform real-time oscillatory phase estimation and apply optogenetic manipulations at precise phases of hippocampal theta during high-density electrophysiological recordings in head-fixed mice while they navigate a virtual environment. The precise timing of single-unit spiking relative to network-wide oscillations (i.e., phase locking) has long been thought to maintain excitatory-inhibitory homeostasis and coordinate cognitive processes, but due to intense experimental demands, the causal influence of this phenomenon has never been determined. Thus, we developed PhaSER (Phase-locked Stimulation to Endogenous Rhythms), a tool which allows the user to explore the temporal relationship between single-unit spiking and ongoing oscillatory activity.

Estimating repetitive spatiotemporal patterns from resting-state brain activity data

Repetitive spatiotemporal patterns in resting-state brain activities have been widely observed in various species and regions, such as rat and cat visual cortices. Since they resemble the preceding brain activities during tasks, they are assumed to reflect past experiences embedded in neuronal circuits. Moreover, spatiotemporal patterns involving whole-brain activities may also reflect a process that integrates information distributed over the entire brain, such as motor and visual information. Therefore, revealing such patterns may elucidate how the information is integrated to generate consciousness. In this talk, I will introduce our proposed method to estimate repetitive spatiotemporal patterns from resting-state brain activity data and show the spatiotemporal patterns estimated from human resting-state magnetoencephalography (MEG) and electroencephalography (EEG) data. Our analyses suggest that the patterns involved whole-brain propagating activities that reflected a process to integrate the information distributed over frequencies and networks. Hallucinating mice, dopamine and immunity; towards mechanistic treatment targets for psychosis

Hallucinations are a core symptom of psychotic disorders and have traditionally been difficult to study biologically. We developed a new behavioral computational approach to measure hallucinations-like perception in humans and mice alike. Using targeted neural circuit manipulations, we identified a causal role for striatal dopamine in mediating hallucination-like perception. Building on this, we currently investigate the neural and immunological upstream regulators of these dopaminergic circuits with the goal to identify new biological treatment targets for psychosis

Are place cells just memory cells? Probably yes

Neurons in the rodent hippocampus appear to encode the position of the animal in physical space during movement. Individual ``place cells'' fire in restricted sub-regions of an environment, a feature often taken as evidence that the hippocampus encodes a map of space that subserves navigation. But these same neurons exhibit complex responses to many other variables that defy explanation by position alone, and the hippocampus is known to be more broadly critical for memory formation. Here we elaborate and test a theory of hippocampal coding which produces place cells as a general consequence of efficient memory coding. We constructed neural networks that actively exploit the correlations between memories in order to learn compressed representations of experience. Place cells readily emerged in the trained model, due to the correlations in sensory input between experiences at nearby locations. Notably, these properties were highly sensitive to the compressibility of the sensory environment, with place field size and population coding level in dynamic opposition to optimally encode the correlations between experiences. The effects of learning were also strongly biphasic: nearby locations are represented more similarly following training, while locations with intermediate similarity become increasingly decorrelated, both distance-dependent effects that scaled with the compressibility of the input features. Using virtual reality and 2-photon functional calcium imaging in head-fixed mice, we recorded the simultaneous activity of thousands of hippocampal neurons during virtual exploration to test these predictions. Varying the compressibility of sensory information in the environment produced systematic changes in place cell properties that reflected the changing input statistics, consistent with the theory. We similarly identified representational plasticity during learning, which produced a distance-dependent exchange between compression and pattern separation. These results motivate a more domain-general interpretation of hippocampal computation, one that is naturally compatible with earlier theories on the circuit's importance for episodic memory formation. Central place foraging: how insects anchor spatial information

Many insect species maintain a nest around which their foraging behaviour is centered, and can use path integration to maintain an accurate estimate of their distance and direction (a vector) to their nest. Some species, such as bees and ants, can also store the vector information for multiple salient locations in the world, such as food sources, in a common coordinate system. They can also use remembered views of the terrain around salient locations or along travelled routes to guide return. Recent modelling of these abilities shows convergence on a small set of algorithms and assumptions that appear sufficient to account for a wide range of behavioural data, and which can be mapped to specific insect brain circuits. Notably, this does not include any significant topological knowledge: the insect does not need to recover the information (implicit in their vector memory) about the relationships between salient places; nor to maintain any connectedness or ordering information between view memories; nor to form any associations between views and vectors. However, there remains some experimental evidence not fully explained by these algorithms that may point towards the existence of a more complex or integrated mental map in insects.

A biologically plausible inhibitory plasticity rule for world-model learning in SNNs

Memory consolidation is the process by which recent experiences are assimilated into long-term memory. In animals, this process requires the offline replay of sequences observed during online exploration in the hippocampus. Recent experimental work has found that salient but task-irrelevant stimuli are systematically excluded from these replay epochs, suggesting that replay samples from an abstracted model of the world, rather than verbatim previous experiences. We find that this phenomenon can be explained parsimoniously and biologically plausibly by a Hebbian spike time-dependent plasticity rule at inhibitory synapses. Using spiking networks at three levels of abstraction–leaky integrate-and-fire, biophysically detailed, and abstract binary–we show that this rule enables efficient inference of a model of the structure of the world. While plasticity has previously mainly been studied at excitatory synapses, we find that plasticity at excitatory synapses alone is insufficient to accomplish this type of structural learning. We present theoretical results in a simplified model showing that in the presence of Hebbian excitatory and inhibitory plasticity, the replayed sequences form a statistical estimator of a latent sequence, which converges asymptotically to the ground truth. Our work outlines a direct link between the synaptic and cognitive levels of memory consolidation, and highlights a potential conceptually distinct role for inhibition in computing with SNNs.

Universal function approximation in balanced spiking networks through convex-concave boundary composition

The spike-threshold nonlinearity is a fundamental, yet enigmatic, component of biological computation — despite its role in many theories, it has evaded definitive characterisation. Indeed, much classic work has attempted to limit the focus on spiking by smoothing over the spike threshold or by approximating spiking dynamics with firing-rate dynamics. Here, we take a novel perspective that captures the full potential of spike-based computation. Based on previous studies of the geometry of efficient spike-coding networks, we consider a population of neurons with low-rank connectivity, allowing us to cast each neuron’s threshold as a boundary in a space of population modes, or latent variables. Each neuron divides this latent space into subthreshold and suprathreshold areas. We then demonstrate how a network of inhibitory (I) neurons forms a convex, attracting boundary in the latent coding space, and a network of excitatory (E) neurons forms a concave, repellant boundary. Finally, we show how the combination of the two yields stable dynamics at the crossing of the E and I boundaries, and can be mapped onto a constrained optimization problem. The resultant EI networks are balanced, inhibition-stabilized, and exhibit asynchronous irregular activity, thereby closely resembling cortical networks of the brain. Moreover, we demonstrate how such networks can be tuned to either suppress or amplify noise, and how the composition of inhibitory convex and excitatory concave boundaries can result in universal function approximation. Our work puts forth a new theory of biologically-plausible computation in balanced spiking networks, and could serve as a novel framework for scalable and interpretable computation with spikes.

Behavioral Timescale Synaptic Plasticity (BTSP) for biologically plausible credit assignment across multiple layers via top-down gating of dendritic plasticity

A central problem in biological learning is how information about the outcome of a decision or behavior can be used to reliably guide learning across distributed neural circuits while obeying biological constraints. This “credit assignment” problem is commonly solved in artificial neural networks through supervised gradient descent and the backpropagation algorithm. In contrast, biological learning is typically modelled using unsupervised Hebbian learning rules. While these rules only use local information to update synaptic weights, and are sometimes combined with weight constraints to reflect a diversity of excitatory (only positive weights) and inhibitory (only negative weights) cell types, they do not prescribe a clear mechanism for how to coordinate learning across multiple layers and propagate error information accurately across the network. In recent years, several groups have drawn inspiration from the known dendritic non-linearities of pyramidal neurons to propose new learning rules and network architectures that enable biologically plausible multi-layer learning by processing error information in segregated dendrites. Meanwhile, recent experimental results from the hippocampus have revealed a new form of plasticity—Behavioral Timescale Synaptic Plasticity (BTSP)—in which large dendritic depolarizations rapidly reshape synaptic weights and stimulus selectivity with as little as a single stimulus presentation (“one-shot learning”). Here we explore the implications of this new learning rule through a biologically plausible implementation in a rate neuron network. We demonstrate that regulation of dendritic spiking and BTSP by top-down feedback signals can effectively coordinate plasticity across multiple network layers in a simple pattern recognition task. By analyzing hidden feature representations and weight trajectories during learning, we show the differences between networks trained with standard backpropagation, Hebbian learning rules, and BTSP.

Intrinsic Geometry of a Combinatorial Sensory Neural Code for Birdsong

Understanding the nature of neural representation is a central challenge of neuroscience. One common approach to this challenge is to compute receptive fields by correlating neural activity with external variables drawn from sensory signals. But these receptive fields are only meaningful to the experimenter, not the organism, because only the experimenter has access to both the neural activity and knowledge of the external variables. To understand neural representation more directly, recent methodological advances have sought to capture the intrinsic geometry of sensory driven neural responses without external reference. To date, this approach has largely been restricted to low-dimensional stimuli as in spatial navigation. In this talk, I will discuss recent work from my lab examining the intrinsic geometry of sensory representations in a model vocal communication system, songbirds. From the assumption that sensory systems capture invariant relationships among stimulus features, we conceptualized the space of natural birdsongs to lie on the surface of an n-dimensional hypersphere. We computed composite receptive field models for large populations of simultaneously recorded single neurons in the auditory forebrain and show that solutions to these models define convex regions of response probability in the spherical stimulus space. We then define a combinatorial code over the set of receptive fields, realized in the moment-to-moment spiking and non-spiking patterns across the population, and show that this code can be used to reconstruct high-fidelity spectrographic representations of natural songs from evoked neural responses. Notably, we find that topological relationships among combinatorial codewords directly mirror acoustic relationships among songs in the spherical stimulus space. That is, the time-varying pattern of co-activity across the neural population expresses an intrinsic representational geometry that mirrors the natural, extrinsic stimulus space.  Combinatorial patterns across this intrinsic space directly represent complex vocal communication signals, do not require computation of receptive fields, and are in a form, spike time coincidences, amenable to biophysical mechanisms of neural information propagation.

Mouse visual cortex as a limited resource system that self-learns an ecologically-general representation

Studies of the mouse visual system have revealed a variety of visual brain areas in a roughly hierarchical arrangement, together with a multitude of behavioral capacities, ranging from stimulus-reward associations, to goal-directed navigation, and object-centric discriminations. However, an overall understanding of the mouse’s visual cortex organization, and how this organization supports visual behaviors, remains unknown. Here, we take a computational approach to help address these questions, providing a high-fidelity quantitative model of mouse visual cortex. By analyzing factors contributing to model fidelity, we identified key principles underlying the organization of mouse visual cortex. Structurally, we find that comparatively low-resolution and shallow structure were both important for model correctness. Functionally, we find that models trained with task-agnostic, unsupervised objective functions, based on the concept of contrastive embeddings were substantially better than models trained with supervised objectives. Finally, the unsupervised objective builds a general-purpose visual representation that enables the system to achieve better transfer on out-of-distribution visual, scene understanding and reward-based navigation tasks. Our results suggest that mouse visual cortex is a low-resolution, shallow network that makes best use of the mouse’s limited resources to create a light-weight, general-purpose visual system – in contrast to the deep, high-resolution, and more task-specific visual system of primates.
