Trackoscope: A low-cost, open, autonomous tracking microscope for long-term observations of microscale organisms
Cells and microorganisms are motile, yet the stationary nature of conventional microscopes impedes comprehensive, long-term behavioral and biomechanical analysis. The limitations are twofold: a narrow focus permits high-resolution imaging but sacrifices the broader context of organism behavior, while a wider focus compromises microscopic detail. This trade-off is especially problematic when investigating rapidly motile ciliates, which often have to be confined to small volumes between coverslips affecting their natural behavior. To address this challenge, we introduce Trackoscope, an 2-axis autonomous tracking microscope designed to follow swimming organisms ranging from 10μm to 2mm across a 325 square centimeter area for extended durations—ranging from hours to days—at high resolution. Utilizing Trackoscope, we captured a diverse array of behaviors, from the air-water swimming locomotion of Amoeba to bacterial hunting dynamics in Actinosphaerium, walking gait in Tardigrada, and binary fission in motile Blepharisma. Trackoscope is a cost-effective solution well-suited for diverse settings, from high school labs to resource-constrained research environments. Its capability to capture diverse behaviors in larger, more realistic ecosystems extends our understanding of the physics of living systems. The low-cost, open architecture democratizes scientific discovery, offering a dynamic window into the lives of previously inaccessible small aquatic organisms.

Computational and mathematical approaches to myopigenesis
Myopia is predicted to affect 50% of all people worldwide by 2050, and is a risk factor for significant, potentially blinding ocular pathologies, such as retinal detachment and glaucoma. Thus, there is significant motivation to better understand the process of myopigenesis and to develop effective anti-myopigenic treatments. In nearly all cases of human myopia, scleral remodeling is an obligate step in the axial elongation that characterizes the condition. Here I will describe the development of a biomechanical assay based on transient unconfined compression of scleral samples. By treating the scleral as a poroelastic material, one can determine scleral biomechanical properties from extremely small samples, such as obtained from the mouse eye. These properties provide proxy measures of scleral remodeling, and have allowed us to identify all-trans retinoic acid (atRA) as a myopigenic stimulus in mice. I will also describe nascent collaborative work on modeling the transport of atRA in the eye.

Computational models and experimental methods for the human cornea
The eye is a multi-component biological system, where mechanics, optics, transport phenomena and chemical reactions are strictly interlaced, characterized by the typical bio-variability in sizes and material properties. The eye’s response to external action is patient-specific and it can be predicted only by a customized approach, that accounts for the multiple physics and for the intrinsic microstructure of the tissues, developed with the aid of forefront means of computational biomechanics. Our activity in the last years has been devoted to the development of a comprehensive model of the cornea that aims at being entirely patient-specific. While the geometrical aspects are fully under control, given the sophisticated diagnostic machinery able to provide a fully three-dimensional images of the eye, the major difficulties are related to the characterization of the tissues, which require the setup of in-vivo tests to complement the well documented results of in-vitro tests. The interpretation of in-vivo tests is very complex, since the entire structure of the eye is involved and the characterization of the single tissue is not trivial. The availability of micromechanical models constructed from detailed images of the eye represents an important support for the characterization of the corneal tissues, especially in the case of pathologic conditions. In this presentation I will provide an overview of the research developed in our group in terms of computational models and experimental approaches developed for the human cornea.

New prospects in shape morphing sheets: unexplored pathways, 4D printing, and autonomous actuation
Living organisms have mastered the dynamic control of stresses within sheets to induce shape transformation and locomotion. For instance, the spatiotemporal pattern of action potential in a heart yields a dynamical stress field leading to shape changes and biological function. Such structures inspired the development of theoretical tools and responsive materials alike. Yet, present attempts to mimic their rich dynamics and phenomenology in autonomous synthetic matter are still very limited. In this talk, I will present several complementing innovations toward this goal: novel shaping mechanisms that were overlooked by previous research, new fabrication techniques for programmable matter via 4D printing of gel structures, and most prominently, the first autonomous shape morphing membranes. The dynamical control over the geometry of the material is a prevalent theme in all of these achievements. In particular, the latter system demonstrates localized deformations, induced by a pattern-forming chemical reaction, that prescribe the patterns of curvature, leading to global shape evolution. Together, these developments present a route for modeling and producing fully autonomous soft membranes mimicking some of the locomotive capabilities of living organisms.

Sensing in Insect Wings
Ali Weber (University of Washington, USA) uses the the hawkmoth as a model system, to investigate how information from a small number of mechanoreceptors on the wings are used in flight control. She employs a combination of experimental and computational techniques to study how these sensors respond during flight and how one might optimally array a set of these sensors to best provide feedback during flight.

Making a Mesh of Things: Using Network Models to Understand the Mechanics of Heterogeneous Tissues
Networks of stiff biopolymers are an omnipresent structural motif in cells and tissues. A prominent modeling framework for describing biopolymer network mechanics is rigidity percolation theory. This theory describes model networks as nodes joined by randomly placed, springlike bonds. Increasing the amount of bonds in a network results in an abrupt, dramatic increase in elastic moduli above a certain threshold – an example of a mechanical phase transition. While homogeneous networks are well studied, many tissues are made of disparate components and exhibit spatial fluctuations in the concentrations of their constituents. In this talk, I will first discuss recent work in which we explained the structural basis of the shear mechanics of healthy and chemically degraded cartilage by coupling a rigidity percolation framework with a background gel. Our model takes into account collagen concentration, as well as the concentration of peptidoglycans in the surrounding polyelectrolyte gel, to produce a structureproperty relationship that describes the shear mechanics of both sound and diseased cartilage. I will next discuss the introduction of structural correlation in constructing networks, such that sparse and dense patches emerge. I find moderate correlation allows a network to become rigid with fewer bonds, while this benefit is partly erased by excessive correlation. We explain this phenomenon through analysis of the spatial fluctuations in strained networks’ displacement fields. Finally, I will address our work’s implications for non-invasive diagnosis of pathology, as well as rational design of prostheses and novel soft materials.

Mechano-adaptation in a large protein complex
Macromolecular protein complexes perform essential biological functions across life forms. A fundamental, though yet unsolved question in biology is how the function of such complexes is regulated by intracellular or extracellular signals. For instance, we have little understanding of how forces affect multi-protein machines whose function is often mechanical in nature. We address this question by studying the bacterial flagellar motor, a large complex that powers swimming motility in many bacteria. This rotary motor autonomously adapts to changes in mechanical load by adding or removing force-generating ‘stator’ units that power rotation. In the bacterium Escherichia coli, up to 11 units drive the motor at high load while all the units are released at low load. We manipulate motor load using electrorotation, a technique in which a rapidly rotating electric field applies an external torque on the motor. This allows us to change motor load at will and measure the resulting stator dynamics at single-unit resolution. We found that the force generated by the stator units controls their unbinding, forming a feedback loop that leads to autoregulation of the assembly. We complemented our experiments with theoretical models that provide insight into the underlying molecular interactions. Torque-dependent remodeling takes place within seconds, making it a highly responsive control mechanism, one that is mediated by the mechano-chemical tuning of protein interactions.

Metachronal waves in swarms of nematode Turbatrix aceti
There is a recent surge of interest in the behavior of active particles that can at the same time align their direction of movement and synchronize their oscillations, known as swarmalators. While analytical and numerical models of such systems are now abundant, no real-life examples have been shown to date. I will present an experimental investigation of the collective motion of the nematode Turbatrix aceti, which self-propel by body undulation. I will show that under favorable conditions these nematodes can synchronize their body oscillations, forming striking traveling metachronal waves which, similar to the case of beating cilia, produce strong fluid flows. I will demonstrate that the location and strength of this collective state can be controlled through the shape of the confining structure; in our case the contact angle of a droplet. This opens a way for producing controlled work such as on-demand flows or displacement of objects. I will illustrate this by a practical example: showing that the force generated by the collectively moving nematodes is sufficient to change the mode of evaporation of fluid droplets, by counteracting the surface-tension force, which allow us to estimate its strength.

Making connections: how epithelial tissues guarantee folding
Tissue folding is a ubiquitous shape change event during development whereby a cell sheet bends into a curved 3D structure. This mechanical process is remarkably robust, and the correct final form is almost always achieved despite internal fluctuations and external perturbations inherent in living systems. While many genetic and molecular strategies that lead to robust development have been established, much less is known about how mechanical patterns and movements are ensured at the population level. I will describe how quantitative imaging, physical modeling and concepts from network science can uncover collective interactions that govern tissue patterning and shape change. Actin and myosin are two important cytoskeletal proteins involved in the force generation and movement of cells. Both parts of this talk will be about the spontaneous organization of actomyosin networks and their role in collective tissue dynamics. First, I will present how out-of-plane curvature can trigger the global alignment of actin fibers and a novel transition from collective to individual cell migration in culture. I will then describe how tissue-scale cytoskeletal patterns can guide tissue folding in the early fruit fly embryo. I will show that actin and myosin organize into a network that spans a domain of the embryo that will fold. Redundancy in this supracellular network encodes the tissue’s intrinsic robustness to mechanical and molecular perturbations during folding.

Flow singularities in soft materials: from thermal motion to active molecular stresses
The motion of passive or active agents in soft materials generates long ranged deformation fields with signatures informed by hydrodynamics and the properties of the soft matter host. These signatures are even more complex when the soft matter host itself is an active material. Measurement of these fields reveals mechanics of the soft materials and hydrodynamics central to understanding self-organization. In this talk, I first introduce a new method based on correlated displacement velocimetry, and use the method to measure flow fields around particles trapped at the interface between immiscible fluids. These flow fields, decomposed into interfacial hydrodynamic multipoles, including force monopole and dipole flows, provide key insights essential to understanding the interface’s mechanical response. I then extend this method to various actomyosin systems to measure local strain fields around myosin molecular motors. I show how active stresses propagate in 2d liquid crystalline structures and in disordered networks that are formed by the actin filaments. In particular, the response functions of contractile and stable gels are characterized. Through similar analysis, I also measure the retrograde flow fields of stress fibers in single cells to understand subcellular mechanochemical systems.

Microalgal motility through day/night cycles
We have characterised the motility of the swimming microalga Chlamydomonas reinhardtii as a function of day/night cycles, to which the microalgal growth is entrained. Intriguingly, we find that the microalgae swim almost twice as fast during the night than during the day. I will connect this result with the bioenergetics of flagellar propulsion, discussing consequences for the distributions of cells in lab-based and environmental water columns.

Internal structure of honey bee swarms for mechanical stability and division of labor
The western honey bee (Apis mellifera) is a domesticated pollinator famous for living in highly social colonies. In the spring, thousands of worker bees and a queen fly from their hive in search of a new home. They self-assemble into a swarm that hangs from a tree branch for several days. We reconstruct the non-isotropic arrangement of worker bees inside swarms made up of 3000 - 8000 bees using x-ray computed tomography. Some bees are stationary and hang from the attachment board or link their bodies into hanging chains to support the swarm structure. The remaining bees use the chains as pathways to walk around the swarm, potentially to feed the queen or communicate with one another. The top layers of bees bear more weight per bee than the remainder of the swarm, suggesting that bees are optimizing for additional factors besides weight distribution. Despite not having a clear leader, honey bees are able to organize into a swarm that protects the queen and remains stable until scout bees locate a new hive.

Multisensory encoding of self-motion in the retrosplenial cortex and beyond
In order to successfully navigate through the environment, animals must accurately estimate the status of their motion with respect to the surrounding scene and objects. In this talk, I will present our recent work on how retrosplenial cortical (RSC) neurons combine vestibular and visual signals to reliably encode the direction and speed of head turns during passive motion and active navigation. I will discuss these data in the context of RSC long-range connectivity and further show our ongoing work on building population-level models of motion representation across cortical and subcortical networks.

Swimming and crawling of Euglena gracilis: a tale with many twists
Euglena gracilis is an interesting unicellular protist, also because it can adopt different motility strategies: swimming by flagellar propulsion, or crawling thanks to large amplitude shape changes of the whole body (a behavior known as “metaboly”, or “amoeboid motion”). Swimming trajectories are helical. The are powered by the beating of a single emerging flagellum, which spans non-planar waveforms in the shape of a twisted lasso. Finally the harmoniously coordinated shape changes that make metaboly possible, reminiscent of peristaltic waves, arise form the relative sliding of its pellicle strips, resulting in twisted helical bundles. We will report on the most recent findings on these interconnected topics, for which helical shapes provide a striking fil rouge.

The 2021 Annual Bioengineering Lecture + Bioinspired Guidance, Navigation and Control Symposium
Join the Department of Bioengineering on the 26th May at 9:00am for The 2021 Annual Bioengineering Lecture + Bioinspired Guidance, Navigation and Control Symposium. This year’s lecture speaker will be distinguished bioengineer and neuroscientist Professor Mandyam V. Srinivasan AM FRS, from the University of Queensland. Professor Srinivasan studies visual systems, particularly those of bees and birds. His research has revealed how flying insects negotiate narrow gaps, regulate the height and speed of flight, estimate distance flown, and orchestrate smooth landings. Apart from enhancing fundamental knowledge, these findings are leading to novel, biologically inspired approaches to the design of guidance systems for unmanned aerial vehicles with applications in the areas of surveillance, security and planetary exploration. Following Professor Srinivasan’s lecture will be the Bioinspired GNC Mini Symposium with guest speakers from Google Deepmind, Imperial College London, the University of Würzburg and the University of Konstanz giving talks on their research into autonomous robot navigation, neural mechanisms of compass orientation in insects and computational approaches to motor control.

Microorganism locomotion in viscoelastic fluids
Many microorganisms and cells function in complex (non-Newtonian) fluids, which are mixtures of different materials and exhibit both viscous and elastic stresses. For example, mammalian sperm swim through cervical mucus on their journey through the female reproductive tract, and they must penetrate the viscoelastic gel outside the ovum to fertilize. In micro-scale swimming the dynamics emerge from the coupled interactions between the complex rheology of the surrounding media and the passive and active body dynamics of the swimmer. We use computational models of swimmers in viscoelastic fluids to investigate and provide mechanistic explanations for emergent swimming behaviors. I will discuss how flexible filaments (such as flagella) can store energy from a viscoelastic fluid to gain stroke boosts due to fluid elasticity. I will also describe 3D simulations of model organisms such as C. Reinhardtii and mammalian sperm, where we use experimentally measured stroke data to separate naturally coupled stroke and fluid effects. We explore why strokes that are adapted to Newtonian fluid environments might not do well in viscoelastic environments.

Light-degradable hydrogels as dynamic triggers for implantable devices
Triggerable materials capable of being degraded by selective stimuli stand to transform our capacity to precisely control biomedical device activity and performance while reducing the need for invasive interventions. This talk will cover the development of a modular and tunable light-triggerable hydrogel capable of interfacing with implantable devices. We have applied these materials to two applications in the gastrointestinal (GI) tract and demonstrated biocompatibility and on-demand triggering of the material in vitro, ex vivo, and in vivo. Light-triggerable hydrogels have the potential to be applied broadly throughout the GI tract and other anatomic areas. By demonstrating the first use of light-degradable hydrogels in vivo, we provide biomedical engineers and clinicians with a previously unavailable, safe, dynamically deliverable, and precise tool to design dynamically actuated implantable devices.

How can we learn from nature to build better polymer composites?
Nature is replete with extraordinary materials that can grow, move, respond, and adapt. In this talk I will describe our ongoing efforts to develop advanced polymeric materials, inspired by nature. First, I will describe my group’s efforts to develop ultrastiff, ultratough materials inspired by the byssal materials of marine mussels. These adhesive contacts allow mussels to secure themselves to rocks, wood, metals and other surfaces in the harsh conditions of the intertidal zone. By developing a foundational understanding of the structure-mechanics relationships and processing of the natural system, we can design high-performance materials that are extremely strong without compromising extensibility, as well as macroporous materials with tunable toughness and strength. In the second half of the talk, I will describe new efforts to exploit light as a means of remote control and power. By leveraging the phototransduction pathways of highly-absorbing, negatively photochromic molecules, we can drive the motion of amorphous polymeric materials as well as liquid flows. These innovations enable applications in packaging, connective tissue repair, soft robotics, and optofluidics.

Sperm have got the bends
The journey of development begins with sperm swimming through the female reproductive tract en-route to the egg. In order to successfully complete this journey sperm must beat a single flagellum, propelling themselves through a wide range of fluids, from liquified semen to viscous cervical mucus. It is well-known that the beating tail is driven by an array of 9 microtubule doublets surrounding a central pair, with interconnecting dynein motors generating shear forces and driving elastic wave propagation. Despite this knowledge, the exact mechanism by which coordination of these motors drives oscillating waves along the flagellum remains unknown; hypothesised mechanisms include curvature control, sliding control, and geometric clutch. In this talk we will discuss the mechanisms of flagellar bending, and present a simple model of active curvature that is able to produce many of the various sperm waveforms that are seen experimentally, including those in low and high viscosity fluids and after a cell has ‘hyperactivated’ (a chemical process thought to be key for fertilization). We will show comparisons between these simulated waveforms and sperm that have been experimentally tracked, and discuss methods for fitting simulated mechanistic parameters to these real cells.
